If they subtitles are not hardsubbed in, I would think you could just turn them off and then copy it. If you're playing a mkv/ogm in VideoLan (VLC) there's an option under the video tab to turn subtitles on and off.

I can't help you with where to download these things, but you can find a lot on places like Youtube. There are a lot of clips from NHK kid shows or of cartoons aimed at kids (Like Doraemon and Hello Kitty) with and without subtitles.

I encourage you to start it with hiragana and katakana right away- avoid romaji as much as possible. I think it helps people learn faster and they'll feel good to be able to read 'actual' Japanese early on.
